Nolinoideae is one of the seven subfamilies within Asparagaceae sensu Angiosperm Phylogeny Group (APG) IV, with considerable economic and ecological significance. This subfamily was newly recognized in recent two decades, and its classification status was constantly changing even in different versions of the APG system. To date, the Nolinoideae phylogeny remains poorly resolved and becomes a particularly recalcitrant area of the Asparagales phylogenetic tree. Despite a few progress based on multilocus, phylogenetic studies of the Nolinoideae, uncertainly remain in resolution/support among major clades and for the basal-most lineage. Here, phylogeny of Nolinoideae will be reconstructed using a complete genus-level sampling of whole plastid genomes to address these uncertainties above. The utility of plastid phylogenomics in resolving phylogenetic reconstruction of this recalcitrant clade will be further tested. Additionally, combining newly sequenced genomes here with previously reported ones, the structural variation and evolutionary pattern of Asparagaceae plastid genomes will be investigated. These results together will offer new and important insights into understanding deep phylogenetic relationship and the diversification history of Nolinoideae as well as the Asparagaceae as a whole.
